i have a 94 tt 6spd and when i start her up she is running rough. almost fells like a misfire. it idles at the right rpm but its just rough. just put new plugs in it but it was doing this before the new plugs. after running her for a while or reving the engine a few times to very high rmps it will clear up and run fine for the rest of the day but sometime it will not clear up. this problem just started about 2 months ago. any help would be great. i am basic bpu. intercooler, intake, exhaust, bcc.

Check Cap, Rotor. Mostly that is causing the rough idle.

Could also TPS or ICV but I'm guessing its the former.
TT is a coil-on-plug, chief.

OP,
I had something similar when I switched to a PLX WB, which had a lambda output. I fed this to the factory ECU as the O2 signal, but the WB had no heater. Car ran like crap until the sensor was warm. Not saying this is your problem, but O2 could be a consideration as well.
