Here's the facts:
94 Supra, Downpipe, Exhaust, Intake, BCC, HKS hardpipe Kit, Manual Boost controller at 15.5 psi.

Sometimes, the engine cuts out for about a quarter of a second (sometimes repetedly) between 3000-4000 rpm at only about half throttle, under little-medium engine load. It almost feels as if someone is quickly jumping on and off the throttle... the car is lunging. It only does it once in a while, however.

I've put in new NGKs gapped down a bit, I've checked my intercooler hoses, I've checked my Greddy BCC output voltage.

What else should I check?

that's a good one. Might be your fuel pump transitioning between 9v and 12v (low-high) oporation when the second turbo comes on line. Try the 12v mod as mentioned in mkiv.com, it can't hurt and it might fix the problem.
