I did a few searches and came up with the stock speaker being 4" in the front and 6.5 in the rear. I'm pretty sure that i can fit the 6.5" speakers in the front, i have not opened up the side panels yet but i was wondering if its possible to fit a 6x9 in the rear? Also for the sub i searched and was told it was a 5x7 sub. Is there anyway to put an 8" sub in that location? I'm planning to redo the entire system but im trying to keep it clean, without having a box in the limited trunk space the supra has. Has anyone put 6x9s speakers in the rear side panels?
I'm hoping it will fit without having to do any major modifications

i would recommend the custom brackets from rwsupra.com - u should be able to fit whatever you want in there.

Use 6.5" in the rear.....

As far as the sub goes, you are very limited in options for it fitting in the stock space. Nazar has a nice box that fits a 10" in the stock space, it does however stick up through the hole in the carpet.

For the 6.5" in the front, modding the stock enclosure is a real pain......Xenon has told you where to go to get them ;)
