I have rmm down pipe, I am afraid about vibrations because originally there is flexible connection between turbo and exhaust. What is your opinion? Is it safe?

This is one of the most popular down pipes. AFAIK there has not been any problems because of the lack of the flexible stamping on the pipe, As a matter of fact few down pipes come with that flexible portion and again I have nto seen any mention of problems with that .

I have never seen any problems due to this.

Thanx

Second question: which exhaust system is better:
one 3'' pipe from the begining to the end or
one 3'' pipe into two pipes and than into one pipe again (like original Supra system)?

Peter,

Not sure how to quantify that since you'll never see a fair dyno comparison but the most extreme MKIV exhausts (such as HKS Titanium, Apex GT Spec, Blitz Nur Spec) are all single pipe systems. This is not to say that the dual chambered systems don't flow as well, but I'd probably go for a single pipe system given the choice. Good luck.
